McAfee/Microsoft "virus" pop ups

I am getting constant pop ups claiming to be from McAfee/Microsoft windows saying my computer is infected and prompting me to scan for viruses, or click to remove virus now When I do a SuperSafe scan it invariably finds a threat but is unable to clean it. Any ideas how I can get rid of it?

Run Malwarebytes to see what that finds and if the threat is quarantined.
